Only if they can prove that it's the cause of your issue.

I have the idle stopper installed as well as the VCM Tuner II and I was at my dealer last week to get the battery replaced. They didn't bat an eye or say anything about the mods I installed. They also did the auto stop TSB while I was there. So you have nothing to worry about.
What idle stopper are you using?
 
I have changed my battery 3 times since I purchased my 2019 honda elite. I usually get into the car and turn off the automatic idle start. On Friday the 3rd of March I did not turn it off. Stopped at a light and once again the car dies. Took at least 5 minutes to turn back on. This time I was calm even with people going fast behind me while beeping at me to move. Flashers on turned everything off that I could AC and lights, etc. Finally stared again. This is at least the 8th time this has happened to me. This is a dangerous situation. Bring the car to Honda no big deal just change the battery once again. This is ridiculous that Honda has no fix for this.

2016 honda pilot elite stop start system stalls at times…a few times a week but that’s too much. I put a sign over the start button of the car to help me remember to deactivate it every time I start a new drive. It very unfortunate that Honda/Hinda dealers refuse to deactivate it permanently because it is a safety issue. I hope (doubt it) they can resolve this problem one way or another but now to my point.
If you forget to deactivate your stop start system and start to worry that it may stall when you take your foot off the brake, do this instead of worry: when your engine turns off, hit the deactivate stop start button (with your foot still on brake) to have the engine Re-start. This action hasn’t failed me yet and seems reliable. Then stop start system is off for rest of your drive.
 
I have had the same issue since I have purchased my 2019 Honda pilot elite. A couple of months ago I brought it in again for the same issue. The first Honda dealer I brought the car to said it was the battery again. 3rd Battery. Went to a new dealer they did a software update so far so good. The 1st dealer got over a $800 in replacement batteries. I still turn it off…I have shell shock from being stuck so many times with the car not starting back up
 
I did software update but it still malfunctioned. Battery checked out ok recently. It plays with your mind negatively when it stalls at a stop in traffic. One piloteer said if it stalls, first thing is to put in park, then try restart. If u FORGET to deactivate it, on the first system “stop”, just hit stop start deactivation to kick it back on reliably in my opinion and then have it off for rest of the drive. I have a sign in my car to reminding me to deactivate immediately on starting up the car but even then, I forget sometimes because we all have something other than the stop start deactivation on our minds to think of!
 
The product you mentioned / propose above SEEMS like a good one because it resolves the faulty stop start system making the car safer. My (tough?) questions:
1) is it legal to install in my car
2) would it interfere w any additional updates by honda on the start stop system
3) if I sell my car and the dealer asks, “was this car modified”, would the answer be yes or no for above product?
4) If I’m not handy, who is qualified, what type of business, to install this?

1) Why would it be illegal? It's your car so you can do what you want. The idlestop device is just going to "push the button" for you.
2) Nope. I had it installed when I went to get my battery swapped and they did the TSB for the autostop
3) Dealer has no reason to ask you if you modified the car.
4) Dealer won't do this but an indie shop may. It's actually pretty easy to do. Hardest part for me was getting the console cover off.

I have a 2016 Honda Pilot Elite. I agree with other posts that say keep the start stop system up to date w any software updates including recall updates. The dealer should evaluate for any problems like bad battery etc. I used to put a sign over my start button to remind me to deactivate the stop start system. My is currently mostly working but I am not using it much (see below). Whenever it stalled in the past, it would always be when I took my foot off the pedal. I think there must be an intermittent problem of the car stalling with this foot action (foot off pedal). The thing that has never failed to turn the engine back on is as follows: stop start system turns off engine. Then I push the deactivate button and, it turns on engine WITHOUT FAILURE IN MY EXPERIENCE. So now I try to deactivate after starting the vehicle. If I forget, the first time the engine turns off on a given trip, I push the deactivation button. This seems to work for me/removes the threat of stalling and I’m happy about that. I purchased a 2018 Pilot Elite 4 months ago, and about 6 weeks ago, I started having the stalling issue. I have had 2 different start/stall problems, so I am not sure if they are connected or 2 different issues. The first issue I was leaving work, engine cold, started with no issue, pulled out my phone to check something before I started driving. Some extra lights caught my eye on the dash, and it was lit up like a christmas tree, and engine was off. I had been idling less than 2 minutes when this happened. The dash cycled through telling me that pretty much every system has failed. A coworker saw that I was still sitting there, and happened to have a scan tool and it gave me a P2101 ETCS Malfunction. Engine would restart and immediately die. Eventually it started and stayed idling, but there was no throttle response, and no shift response. After googling what was going on, with the car off, I tried starting again, and it fired right up, no lights, no faults, just like nothing happened. Over the next few days, it didn't happen again. Then, leaving a doctor appointment, I stopped at a stop sign to leave the parking lot, and it did the same thing, got it started after a few minutes, but it was in limp mode. Got back to work as it was a short distance at slow speeds. When I left work, no issue all the way home. The next day, no issues all day, then about half way home while driving, all the lights came on again engine shut off while going about 35 mph, it was automatically shifted to neutral so I coasted it into a parking lot off the road and started recording with my phone what was going on. That was the last time that issue has happened back on March 25th. The AIS "should" have only come into play during the second incident stopping at a stop sign.

After these initial 3 incidents, the pilot now stalls randomly at stop lights/signs or while slowing for corners. This happens with AIS enabled and disabled. It's 1 thing to have it stall out while at a stop, but the stalling while slowing for a corner (still moving at about 25 mph) is the bigger concern for me at this point. I have taken it to the dealership and they "couldn't duplicate" the issue as others have claimed. After picking it up from the dealership, drove it home with no issue. Later that evening I drove it about 20 miles to my part time job, still no issues. When leaving there, I had to stop and talk to my boss, and left it idling in the parking lot for a few minutes while I ran inside. When I came back out, it had died again, and didn't want to start as it acted like it was out of gas (was at a half a tank), finally got it started, and had no throttle. Turned everything off completely, waited a minute and then it started up like nothing. When it stalls out like this, the only lights that come on the dash is the battery light and the warning light. At first, the only thing that I was noticing was that it would only stall at about a half a tank, so I was keeping it filled up, and then it happened with a full tank, so that bit went out the window. I checked the battery during a start cycle, and it only drops to about 11.3 volts when starting. I have looked at the MAF, and it is clean, as well as the throttle body and idle air valve. So I am thinking it is an electrical/computer issue, and very well could be unrelated to this thread as my issue doesn't seem to be only with the AIS system.

This is very disappointing having purchased this as it was meant to be for my wife, but with her having bad anxiety (and worse while driving after a hit and run last year), I can't have her driving it and stalling out randomly. I thought this would be a nice treat as it has every feature we could ever want, along with a few that I don't care for. But I think this will be the last Honda product that I will purchase after this experience.

Your experience is probably closest to mine.

2020 Pilot, Touring. Stalls in slow moving traffic and problem started after my last oil change at 100k km (not miles). I filled the tank up less than an hour before the oil change.

The stalling during happen until after 20mins of driving, and only happens in slow moving traffic when trying to get to 1km/hr from 0. Like in your case, Auto Idle Engine Stop is turned off always, so that's not the issue. RPM falls to <1 and engine acts like it's struggling to stay on.

Swapped batteries with another vehicle to ensure it wasn't a battery issue and the issue persists. Thought the petrol was the issue, but refilled, and it persists.

The worst case of the stall, I had ACC and LKAS on and when I came to a stop, it turned LKAS off (not disengaged, off). There was a warning message similar to the speed too low, but slightly different. I had to hit the | | button again to turn LKAS on. On the same day, tried backing in to an inclined parking lot and it stalled and this time the radio and AC (Climate control) turned off momentarily (only time I have seen this happen). When the engine turned back on (almost immediately), I tried to change the gear (transmission) to D, but another warning message, "Transmission problem.....". Turned the car off for a minute or two, restarted, and voila, everything was normal again.

Not sure what to do as my daily commute has slow moving traffic on both ways. And the recalls on my car cannot be carried out (maybe not yet) because although I bought my car in the US, I had it shipped to Nigeria, where the Honda dealerships "aren't aware of the recalls".
