For some reason, the D symbol on the dash starts blinking on and off while driving and I dont know why this happens. All fluids seem to be up to date and filled. What could it be?

Most like 3rd or 4th gear tranny pressure switch. Read the codes with Honda specific reader or use the OBD2 jumper method to blink main code(s) on the dash.

After getting the "D" problem resolved replace the transmission fluid too as part of your maintenance.
Hopefully these two actions will do the trick. Do them sooner rather than later, since the transmission on these Pilots is their Achilles' heel. Also, be sure to double check your coolant in the radiator. Is it the normal color or does it look a little like a strawberry milkshake? That would indicate ATF mixing with the coolant, which is a serious problem. If so, change the radiator right away and also do a 3x ATF drain and fill, driving a few miles between each.

Some people are OK with aftermarket 3rd and 4th gear transmission pressure switches, but I would go with OEM in this case.
