My advice would be to backup your bookmarks before installing the new version. I seem to have lost all my working bookmarks which were in a folder on the bookmarks toolbar.

My bookmarks were still there when I installed FF on my laptop and desktop. I would suggest going to foxmarks.com and uploading your bookmarks there for safe keeping. It syncs your bookmarks everytime you close the browser and you can access them from any computer if it's connected to the internet.

I've always kept backups of my bookmarks, besides having them on multiple computers. That's just one of the beauties of Firefox over IE. Bookmarks are just hyperlinks in an HTML file. Sublime and simple.

I believe in FF3 that the bookmarks have been moved to a sqlite database.
