Is there a way to take that mini harness off, strip those Cables (RR Subwoofer(+) and RR Subwoofer(-)) and connect them to some sort of RCA Cable and connect them to that subwoofer plug?

Why would you want to do that? The subwoofer output on your Pioneer is preamp level. The OEM radio powered the sub directly so you still need an amp - there's no way around it with your setup.
